The Difficulty level of the subject varies from student to student. For some Mathematics is the toughest and other Physics. So based on the subject that you find difficult, you should be giving extra time to it.
In the JEE exam, the scoring subject depends on the expertise of the students. If they have prepared the entire JEE syllabus properly, they can score well in all three subjects.
Scoring the 99th percentile in JEE main exam, which is a highly competitive exam, is a very good performance. However, prepare for your exams thoroughly, practise a lot of questions and success will follow.
Marks of 12th do not carry weightage in your JEE Main ranks. The marks of the students are determined based on the score of the entrance exam. But for further admission into any colleges, the 12th score will be taken into account.
However, for admission into IITs, NITs, CFTIs, class 12 board exams will be taken into account. One must pass the exam with a minimum of 75 percent and for SC/ST it should be 65 percent. Students should further be in the top 20 percentile to be eligible for admissions.
UPDATE: For 2020, IITs have relaxed the admission criterion for qualified candidates due to the pandemic. Candidates clearing JEE-Advanced will be eligible for admission, irrespective of marks obtained in their class 12 board exams.
